In Florida, Shipping charges are to be taxed. Where can I indicate that in the store?

You can always assign a tax code to a shipping method and also restrict a shipping method to a specific zone.

You can create a zone containing Florida state and then restrict a shipping method to that zone from the Edit screen of a shipping method.

Is this what you wanted to know or otherwise can you please explain the issue in detail.
