If a customer orders several different sku's all with the same shipping method, the system currently is billing individual shipping charges for each item.
For example:
Customer's Cart
widget 1 sku 1234 $20
widget 2 sku 5678 $30

Shipping page shows:
Fedex $20
Fedex $30

Is there a way to combine the same shipping method charges to read as one charge?

The shipping charge is combined for each shipment. That being said, all the items in a shipment will have a total shipping charge. I am not sure why you are seeing it. Maybe they have ordered in multiple shipments?

If there are multiple shipments, then the shipping charge will be displayed separately for each shipment and the total shipping charge should be shown inside the order summary.

Yes, this shows the multiple shipments and the behavior is correct. This is how it works for multiple shipments. You can confirm this from the order Shipments tab where it should show you Shipment #1 and Shipment #2. If this is going to be a single shipment, then it will show a combined shipping charge instead of an individual.
