We had an upgrade fail because of database issues. What files can I change on the server so that I can run the upgrade again with a new copy of the database? Like database.config, ablecommerce.config, etc? What triggers telling AC to run an install or upgrade?

You should use the default database.config file in AppData folder. This will initiate a new install/upgrade screen.

Yuu can rename database_default.config to database.config.
