9.0.6 has the following:
[AC9-1908] - Ability to have multiple skins for a theme

How is that managed? I can't find anything in the admin.

This is the main thing in 9.0.6 that has really sparked our interest, is there any documentation on this? I went looking for it over the weekend, but the user manual has not been updated since March.

To use the multi-color skin feature in 9.0.6, please go to Admin - Website - Store Design - Themes. You will notice that the sample theme in the listing has the option to select a different color.

If you are using a custom theme, then you will have to create a new copy of the sample theme and merge your custom theme changes into the new copied theme.
Generally, the following are the files/folders that need to be merged
custom.css, images, scripts, skin.css, etc
